Assalamu 'alaykum wa rahmatullahi wa barakatuho. Here are some of the books that I read and studied when I was new muslim. Some of these books have sites, too, which are free to all.

A Brief Illustrated Guide to Understanding Islam - this one contains some of the Scientific Miracles in the Holy Qur'an such as Human Embryonic Development, Mountains as Pegs for the Earth, The Origin of the Universe, the Cerebrum, Seas and Rivers, Deep Seas and Internal Waves and about Clouds

Maurice Bucaille's Bible, Qur'an and Science - This one is a non bias findings about scientific discoveries in the Qur'an since the author is not a muslim.

Jesus A Prophet of Islam by Muhammad 'Ata ur-Rahim

Prof. Abdul Ahad Dawud's "Muhammad in the Bible - This was the one I read before but a new version Prophet Muhammad The Last Messenger in the Bible by Kais Al Kalby might also a good book on this topic. I just found this while searching the other.

The Fundamentals of Tawhid (Islamic Monotheism) by Dr. Abu Ameenah Bilal Philips - This books was really good start to learn about what La Ilaaha Illallah (There is no god but Allah) really means because even many Muslims are doing "shirk" that Allah (s.w.t) forbids mankind to do.

Also, I used Good News Bible Today's English Version (with Deuterocanonicals). I compared the New Testament and the Holy Qur'an myself with regards to First Call, Second Call and Final Call of Prophethood for St. Paul for Christianity and Prophet Muhammad (s.a.w.s) for Islam. There are many works too that I've done to compare them because you know when you are a new convert, you want to study and study. Sometimes, I use to quote them when needed.

While am searching just now on the net however, I found What Did Jesus Really Say? about Christianity and the Bible, specifically the New Testament. You might be interested to read them.

After accepting Islam, I bought Al Bukhari and Mishkatul Masabih as sources for Ahadith from time to time.

On the net, my favourite site is Islam Question & Answer
